I just installed perl on my Mac following the instructions on the
perl.org website. It seems to work, as "perl -v" returns "This is perl 5,
version 16, subversion 0 (v5.16.0) built for darwin-2level..."

The thing is that the commands in my .profile file are no longer
being executed. The file is still there in the same place. Any suggestions
would be appreciated.

You're leaving out some critical information, such as "What does your
.profile have to do with Perl?" Your login shell (assuming it's a /bin/sh
variant like dash or bash) is responsible for reading and executing your
.profile.

Is it possible that there is something in your profile that is dependent upon your old perl ?
