I tried as your suggestion as the following way, and
it give the error message.

system("/usr/local/bin/phredPhrap") == 0 or die
"'/usr/local/bin/phredPhrap' failed: $?";

output message:

 The server encountered an internal error and was
unable to complete your request.

Error message:
'/usr/local/bin/phredPhrap' failed: 512 at
/srv/www/cgi-bin/phrap/sequence.cgi line 50.

You may have to give the full path name for phredPhrap

> system("phredPhrap");

eg, system ("/usr/somewhere/bin/phredPhrap");




phredPhrap is probably in you path for the command line, but that's not
appropriate for a cgi script
