You could use libpruio <http://beagleboard.org/project/libpruio/>. It drives the eCAP modules in PWM mode. Check out the examples pwm_cap <http://users.freebasic-portal.de/tjf/Projekte/libpruio/doc/html/_cha_examples.html#SubSecExaPwmCap> or pwm_adc <http://users.freebasic-portal.de/tjf/Projekte/libpruio/doc/html/_cha_examples.html#SubSecExaPwmAdc> for details.
