Sure. In NDMP_BAREOS-mode you can store them on encrypted LTO tapes or
store your volume files on an encrypteds filesystem.
For NDMP_NATIVE-mode this is currently not possible, but probably
implementable as Bareos could setup the key in the drive as part of the
swapping operation.
Anything more advanced would require the filer to encrypt the backup
data before sending it to Bareos. I don't think there is currently any
filer out there that does this.
