It's a problem but not the problem with bacula.
You need to make sure that the data on the virtual machine's file
systems is in a consistent state.

There are several options here (even taking files from outside of
the virtual machine) but in my opinion the best option is to simply
treat the virtual machine like the real one and put the bacula-fd
inside the virtual machine as usual.

That simplifies things by a lot and also makes it easier to manage,
monitor, browse and restore files etc.

Unless you really don't want that owner of the VM knows that
you are backing up his files or for some reason you don't
want to run backup agent inside the VM, I don't see the point
of not doing it the safe (as in data consistency) and easy way.
