Of course, even more than one fileset in same server if you want. You only have 
to create two jobs with different filesets and it's done. For example:

Client {
        Name = "server1"
        Address = 192.0.0.1
        FDPort = 9102
        Catalog = "catalog.ca"
        Password = "Password"
}

Client {
        Name = "server2"
        Address = 192.0.0.2
        FDPort = 9102
        Catalog = "catalog.ca"
        Password = "Password"
}

FileSet {
        Name = "server1.fs"

        Include {
                File = "/"
        }
}

FileSet {
        Name = "server2.fs"

        Include {
                File = "/var"
        }
}

JobDefs {
        Name = "server1.job"
        Type = Backup
        Fileset = "server1.fs"
        Schedule = "Schedule"
        Client = "server1"
        Pool
}

JobDefs {
        Name = "server2.job"
        Type = Backup
        Fileset = "server2.fs"
        Schedule = "Schedule"
        Client = "server2"
        Pool = "Pool"
}

Of course is only an example, and you've to add and set some options like 
schedule, compression, pools...
