I got around this by taking a block-level backup using the bpipe plugin instead of a file-level backup. I'm using ZFS, so send/recv but if you're using another system it could be done with LVM/Btrfs or even tar. These run much faster because the underlying disks can provide big sequential reads, and there's no need to deal with individual file metadata. The downside is not being able to restore individual files, and having to have enough scratch space to restore an entire backup if you need data from it.
