Each file system has to be declared separately. If all you have in your FileSet resource Include section is "File = /", then you are just going to get the root partition. You need to also have File declarations for any other mounted partitions that you want backed up. You might notice messages in the console that say things like "/home is a separate file system, will not descend into it" or something like that.
