It's recommended when you have such a large set to physically divide the fileset into smaller parts if possible. You mentioned projects. Perhaps you could create 1 job per project + 1 job for whatever is the rest? Could that work? I actually do this for my medical imaging data (ConeBeamCT, MR, Ultrasound, LungCT ...) .
