What I do from time to time is the following:
Modify the new fileset,
Initiate a backup (which gets promoted to full),
cancel that backup,
remove that failed job from the catalog,
change the FilesetId of the last full backup to the Id of the new file 
set.
Start a new backup, which should not be upgraded now.

Note that you should know how to use the SQL interface to your catalog 
database, and that this approach has all the ingredients to shoot 
yourself in the foot. So take care with these steps and only do it if 
you really know what you're doing. And, of course, ensure you've got a 
catalog dump from before your changes...
