I take it you have separate partitions for /boot, /usr, /home, etc?
Bacula won't cross filesystem boundaries by default, so if you want to
back-up separate filesystems you must explicitly list them in your
Fileset record. Try adding:
File = "/home"
File = "/usr"
etc...
To your Fileset record.
