Do you think that the switch may setup its port in half-duplex even if

It's rare but possible.

If you think this may happen, is there any software tool that would let me
verify if the connection between two machines connected by the same switch
is running in full-duplex?

None that I know.
Only reliable way is to check directly from the switch, either logging on
the switch management interface, or checking the LED for the port where your
server is plugged. Modern switches indicate with a different blink/light the
speed/duplex/activity of the port.

Anyway, the fact that already netio was giving good results make me think
that you probably don't have mismatches on the physical ethernet.
