Consider using a Dynamic DNS service for those.  I, personally, use 
http://www.no-ip.com/ and it's free for what I do.

Yes, the Director contacts the FD, which then contacts the SD. So you 
need a comms path between the Dir and the FD, and then between the FD 
and the SD.

I would recommend TLS (transport layer security) which was introduced 
in recent versions.  I really like it.  It's been running flawlessly 
since I got it set up.  I never know it's there.  It Just Works.  
Given that you'll be going over the Internet, that's what I'd do.
