Here is a workaround I finally used, I run gimp with this script :

gimp &
while true; do
win=`wmctrl -l | grep Layers`
if [[ $win != "" ]]; then
echo "ok"
break
fi
sleep 1s
done
wmctrl -r Layers -e 0,2200,100,250,900
