Yes, I've had this problem as well, and it is a PITA!
The core of the problem is that AVR Studio can't
handle loading .elf files with multiple sections of
Flash.
The workaround is no joy either. What I do, is I use
gcc to compile the files to .hex and .eep, burn them
into the AVR, and then set AVR Studio to NOT UPLOAD
when entering the debugger.
Definitely a pain, but it works.
