Which automake version are you using? I am not able to reproduce the error (with recent Automake). Here's an example setup for you to try (in an otherwise empty directory). It would be nice if you could modify it so that it fails. If it fails, please post all output that it produces. Or post a link to your .texi file. I don't know where the problem lies, yet.
