Ok, I've got the latest autmake from CVS and have set up the conditional 
substitutions, but now I've got a bunch of warnings about "ignoring old 
commands for target 'libxxx_la-file.o'" and "overriding commands for 
target 'libxxx_la-file.o'" with GNU make.

Is this normal? Is it something that is going to be fixed soon?

Also, on FreeBSD using their standard make (gmake isn't installed). I get an
error because "DEP_FILES =  # some crap \ more lines.." seems to be invalid. 
It seems to be because BSD make doesn't take kindly to comments being \'ed to 
span multiple lines. Since DEP_FILES isn't used anywhere, simply adding 
AC_SUBST(DEP_FILES) to my configure.in fixed things for the moment..
