Do you mean calling PKG_CHECK_MODULES(LIBAVFORMAT, libavformat) in configure.ac and using LIBAVFORMAT_CFLAGS and LIBAVFORMAT_LIBS in Makefile.am? Not sure about atleast-version, though.
