This suggests that Autoconf is not installed correctly on the machines
that generate empty config.h.in files.  You might try reinstalling
Autoconf from scratch on one of those machines, and see what happens.

If you still have a problem, try the latest test version of Autoconf
<ftp://alpha.gnu.org/gnu/autoconf/autoconf-2.59b.tar.gz>.
