I thought they are also deprecated like acconfig.h or is AH_TOP ,etc something
different ? How does it work ?

from autoheader:

    Using auxiliary files such as \`acconfig.h\', \`config.h.bot\'
    and \`config.h.top\', to define templates for \`config.h.in\'
    is deprecated and discouraged.
