That's exactly why I say that a package should never install (during
"make install", that is) any configuration files in the final places
where they are expected to be found when the package programs are run.
This is not current practice, though this is exactly why I find the
implied meaning of the term "sysconfdir" to be confusing and why I would
like to either supplant it or rename it completely, and by implication
to have the standard procedures strongly recommend installing only
templates for configuration files (and start/stop scripts, etc.)
Whatever the variable is called it should only be used to refer to the
location where live configuration files will be found when the package
program(s) is(are) run.
