If i'm not mistake the song is in G# major scale.
Normal G# major scale dont have D note.
If u play then it will sound different/wierd.
In the second filler the flute piece will touch the D note and that filler 
sounds different and thats the beauty of the filller.
If u r listening for the first time it will sound wierd because that the ONLY 
part he use the note D in the song.
When u keep on listening then u know what GURU (RAHMAN) try to do.
GURU u r great.
