I would love to help.  I have a few machines running
Hammerfall cards, two through the ADAT outs, and one
using S/PDIF, though I have not had any issues in
either case since ALSA 0.9beta11 or so.  And the fact
that you are getting sound from some apps and in some
formats and not others is puzzling except to imagine
that the OSS emulation is working, while the straight
PCM feed to alsa is getting garbaged up.

So a few questions:

1. Are you using a .asoundrc, and if so/not, how do
you specify the pcm when using aplay/acrecord?

By default, aplay uses hardware access, you might try
the plug layer with something like:

aplay -D plughw:0,0 filename.wav

Let me know if this one works, and we can go from
there.

2. What external hardware are you using and where is
the clock happening (my hammerfall are all set to
"autosync" rather than "master")

Lastly, take a look at gamix, a gtk mixer which DOES
give you some controls for the hammerfall (switching
clock, passthu for channels, etc.  It is still pretty
ugly and primitive relative to what you would like).
