Hi Damian, There have been reports of this problem in the past, and in my experience the results from the AdWords API always match those of the Keyword Tool web interface: https://adwords.google.com/select/KeywordToolExternal. At this time it isn't clear why certain seed keywords are omitted by the tool, and you may want to try your question on the general AdWords Forum: http://www.google.com/support/forum/p/AdWords.
