Richard, Application was doing archive/retrieves not backup/restore so error on my description of the issue.
I just found the UNIX client option archsymlinkasfile and just tested changing the from the default value of yes to no. Re-archived the jre and restored and the symbolic links are indeed now symbolic links and the application works.
