TDP queries Domino using the Lotus C API for a list of databases. You can check what databases are retuned by Domino by running the command 'domdsmc query domino * -subdir=yes'. If the databases for which you get the error appear in the list, then the Domino server have not yet completely removed from the Domino server.

The Domino admin says they used to belong to terminated employees and have been removed. Their question is where/how does TDP get the list of databases to backup?
